I have noticed that there is no warning before the server restarts and this is where the problem starts. The bug is happens for any player that happens to be flying when the server restarts, because when they log back in after the restart they die instantly. I've had this happen to me twice already and I have lost all my items because I was flying over the void when it restarted. This could be easy to fix with a warning 15-20 mins before a restart happens so players that are flying can get to solid ground and/or by adding safe log in for players that buy /fly.
